ProtCC: the visual tools for calculating protein surface convex and concave parameters

  With the development of the visualization technology, varieties of protein molecular 3D visualization software have been developed and applied for molecular modeling.However, most software can not realize the calculation and display of the molecular surface parameters.In this paper, we developed molecular visualization software called ProtCC, using C++ and OpenGL on the Windows platform.The tool can read the pre-processed standard Protein Data Bank (PDB) files through the NACCESS and display the molecules using different modeling schemes with high quality.Some models which are structural in nature include the Van der Waals model (VDW model), the Stick-and-Ball model, the Ribbon model and the Molecular Surface model.Particularly, it is also developed for calculating the molecular surface parameters as shape index (SI) and concave-convex index (CCI), and directly displayed on the VDW model.In addition, we can also obtain the files containing some important surface parameters.These parameter files can help us to predict protein binding sites and protein-protein interaction.ProtCC can also offer a better way to analyzing the influence between the protein surface physical properties and protein functions .
