With the completion of the silkworm genome sequencing,the silkworm genomic study has focused on functional genomics research.Proteomic analysis is an important aspect of functional genomics research,accurate genome annotation is important for the study of functional genomics.In order to performed a comparative study of silkworm proteome,we collected a total of 9.8 million mass spectra data.These data have been collected from different proteomic experiments of our laboratory,some of them have been published,including posterior silk gland,middle silk gland,ovarian,testis,head,brain,prothoracic glands,subesophageal ganglion,hemolymph,fat body and embryo of domestic silkworm,and the posterior silk gland of wild silkworm.Using these datas and the same search parameters,we serached against the silkworm protein database again.In all,we confirmed the translation of 4,307 existing gene models.The posterior silk gland,middle silk gland and wild silkworm posterior silk gland are three tissues that we detected most proteins,they include 3,487 proteins,1,180 proteins and 1,957 proteins respectively.The blood has the least identified proteins and only 158 proteins.Search results reflect that 1836 proteins were tissue specific and 10 proteins belong to house-keeping genes.
