UFD2 (ubiquitin fusion degradation-2)结构域是UFD2蛋白序列上一段高度保守的序列,该结构域在植物的UFD2和RKP2类泛素连接酶中都存在,UFD2结构域在植物中普遍存在,但是关于该结构域在植物中的研究还比较少.为研究含UFD2结构域的蛋白及基因在棉花和其它一些植物中的进化,以及4种棉花内的进化,本研究在己完成测序的4种棉花和其他24种植物的基因组数据库中,以酵母的UFD2 (GenBank:Z74238.1)基因序列以及拟南芥中鉴定AtUFD2 (At5g15400)为参考序列通过同源比对的方法获得所有含有UFD2结构域的蛋白序列、CDS序列和基因全序列,然后用BioEdit、ClustalX 18.3、MEGA6.0、GSDS2.0等生物信息学工具对其进行序列特征、多序列比对、系统进化、基因结构等分析,从棉花和其他24种植物中共鉴定出63个基因,系统进化分析显示可分为两大类,且与植物中UFD2和RKP两类对应上,所有植物都含有UFD2类蛋白,但含有UFD2结构域的RKP类蛋白只有部分植物有.UFD2类蛋白的UFD2结构域的序列长度约是RKP类蛋白中UFD2结构域的2倍,UFD2结构域对应在基因上区域UFD2类基因有13个内含子,而RKP类只有4或5个,棉花中的6个RPK类蛋白的UFD2结构域序列完全一致,而7个UFD2类蛋白的UFD2结构域有4个差异位置共7个氨基酸位点,结果表明:两类含有UFD2结构域的蛋白在进化上独立,同一类蛋白的进化和物种进化基本一致,棉花中的RKP棉花基因保守度高于UFD2类基因的.“,”UFD2 (ubiquitin fusion degradation-2) domain is a highly conserved sequence of UFD2 protein.UFD2 ubiquitin ligase and a part ofRKP2 ubiquitin ligase contain the UFD2 domain.UFD2 domain is common in plants,but there is relatively less report about the domain in plants.To understand the evolutionary of the UFD2 domaincontaining proteins in cotton and other plants,we treated ScUFD2 (GenBank:Z74238.1) and AtUFD2 (At5g15400)as query to obtain the protein sequences,CDS and the full sequences of genes from whole-genome data of four-sequenced cotton speices and other 24 sequenced plant by homologous alignment analysis.Sequence characteristics,multiple sequence alignment,evolutionary relationship,gene structure of the proteins and genes of them by using BioEdit,ClustalX18.3,MEGA6.0,GSDS2.0 bioinformatics tools.We identified 63 genes from cotton and other 24 kinds of plants,13 genes in cotton.These genes can be divided into two categories by phylogenetic analysis,and it coincide with the two kinds of UFD2-domain-containing proteins.UFD2 proteins in all the plants in the study,but only a few plants have the UFD2-domain-containing RKP proteins.There were significant differences the UFD2-domain of UFD2 proteins and it of RKP proteins,The sequence length of UFD2 domain of UFD2 proteins is double it of RKP proteins.UFD2 domain corresponding area of the UFD2 gene has 1 or 13 introns,but only 4 or 5 introns.The sequences of UFD2 domain of 6 RPK proteins were identical,whereas UFD2 domain of 7 UFD2 proteins have four differences in location,that is seven amino acid sites.Results showd that two kinds of UFD2-domain-containing proteins were independent on evolution,and the evolution of the same kind of proteins are basically identical with plant evolutionary.In the four sequenced cotton species,the conservative degrees of sequences of UFD2 domain of RKP proteins was higher than that of UFD2 proteins.
