The high pier aqueduct is simplified as a high pier rectangular tank coupling system. The equations of motion of the coupled system are derived by applying the fluid potential flow potential theory and the Hamilton principle. The seismic response of the coupled system is analyzed by using the Laplace transform and its numerical inverse transform. The calculation shows that the seismic action will produce a great additional moment of motion on the bottom of the piers
